Summary
Tony hadn’t been completely lying. He did have a problem, one that involved Peter, which is exactly why he can’t help Tony solve the problem. But trying to hide that from Peter was quickly becoming another problem.
Tony didn’t want to worry Peter, but he wasn’t sure how to go about his problem without worrying Peter.
Allowing Peter to keep coming and going like normal wasn’t working, as evidenced by Peter immediately clocking that something was wrong. But now, if he were to suddenly put some distance between them and suddenly stop seeing him, it would only make Peter worry more and probably assume that he did something wrong, and then both of them would be spiraling.
Tony wasn’t sure what to do.
That wasn’t true. He knew exactly what he should do. The whole problem could easily be solved with just a quick sentence.
(Or: Tony FINALLY realizes he loves Peter as his own, and is slowly working up to directly admitting it to Peter.

Summary
Words started to fail him, the world around him completely whited out, all sound, all senses were gone and the only thing that mattered was Peter Parker. Finally, he took another step forward and this time, Peter didn’t make a move and Tony was hugging him a heartbeat later. The kid was stiff in his arms, didn’t hug Tony back, just let Tony hold onto him, pulling him as close as possible.
“Pete, Peter, kid, Jesus, kid, I can’t believe this,” Tony murmured into Peter’s hair, turning and kissing the side of his head, once, twice, and then again, not letting go of him, too scared he’d turn to dust.
“I,” the kid said in a small voice. “I don’t know who… I’m not who you think I am.”
Tony pulled away finally, but kept his hands on Peter’s shoulders, looking the kid in the eyes. For a terrible moment, he thought maybe he’d fucked up and the kid just looked like Peter, that the heart arch had clouded his judgment, but no, there was zero doubt in his mind that the kid in front of him was his Peter.

“I know we just met, Peter, but Tony is just down the hall and so very excited to finally meet you."
She was wrong, of course, Tony Stark was not excited to meet him. If he was excited to meet him, he would have met him at some point in his 13 years of life. Not now, not only after he had nowhere else in the world to go. Now he’s just stuck with him, unable to pretend Peter didn't exist, as he'd done since the day he was born.
Finally gathering the courage, Peter nodded and walked from the elevator, being led by the two adults down a long hallway. They stopped in front of a closed door, Ms. Potts knocked twice before pushing the door open.
Sitting at a small table was the one and only, Tony Stark.
Their eyes met instantly and Peter lost the ability to breathe properly. It wasn’t as if he’d never seen Tony Stark on TV before, but this was different. This was not Iron Man flying around fighting bad guys, this wasn’t smarmy, grinning Tony Stark mouthing off to reports at a press conference. This wasn't the larger than life presence that loomed over New York, a protector, a genius, an inventor.
This was Tony Stark, Peter's biological father.

Summary
In many stories, Peter losing his family pushes him to be a stronger, better hero--but this isn't that story.
Instead, the trauma of losing his aunt and uncle and being moved into the foster system leaves Peter unable to properly grieve or process his family's death, and all he's left with is fear, emptiness, and out-of-control powers that he has no idea how to use safely anymore.
So he takes to the streets instead, where he can't hurt anyone anymore. Everyone, including himself, has given up on Peter Parker.
Until Tony Stark and his family enters the equation, unwilling to let Peter be alone anymore.
