(I re-did the summary since it was kinda shit in my opinion. It has some spoilers)
Stark Industries internship goes completely wrong, Peter and MJ find themselves yanked through a portal and straight into a Gotham dumpster.
As if dealing with Gotham’s crime isn't enough, Barbara gets suspicious when she sees Peter, yanks some blood (dont ask me how), eventually 99.99% DNA match with Dick Grayson. Suddenly, the Batfam is entirely convinced Peter is a long lost Grayson grandson. Specifically, Dick Grayson, fresh off the wedding fiasco with Kory, is ready to box Tony in a fight for custody.
Desperate for cash and stability Peter and MJ strike a deal for help since they have no idea what they're doing with an unconscious man. Also Tony hits his head :DOther words: Peter, MJ, and Tony go to Gotham. Og duo of Dick and Depression is back. Batfam convinced they got a new member and Peter and MJ need help since their old billionaire is knocked out and they need him alive to get home since they don't know how dimensional travel works.
Warning: The MCU and DC lore is HEAVILY alerted to fit the story. As in to make the MCU lives better after Endgame. DC is not alerted other then a few minor stuff.

Summary
Peter shouldn't have agreed to help the Guardians of the Galaxy fight off an invasive alien species right before his junior year. Thrown through a wormhole into a new dimension feeling more spider than man with seemingly no way to reverse the, frankly disturbing, mutations he woke up with and no way to contact home. Peter’s best bet here was to play up the alien angle and try to come to terms with being stranded. Which wasn’t actually all that hard as it turned out. (Pretending to be an alien, not the coming to terms bit.)
Or:
An Alien craft crash lands outside of Metropolis. Clark is, of course, one of the first on the scene. He didn't expect an injured child to stagger out of the pod.

"Alright," Steve said, "the last thing we need to talk about today is Spider-man."
At that comment the group seemed to perk up, it was a far more interesting topic than all the damage control related things they'd been reviewing the past hour. Even Tony paused spinning in his chair for a moment to glance at the presentation.
"About time we talk about the city's pest problem!" Clint called out.
"Agreed," said Natasha.
"I too have been wondering when we would crush the man of spiders!" Thor shouted.
"Let's not get ahead of ourselves," Steve replied, "we just need to bring him in, not necessarily crush him."
"What's to get ahead of?" Clint complained, "we already know the guys a bonafide criminal."
"I'm with Katniss on this one," Tony chimed in, "it's not like we haven't all seen the footage of him terrorizing the city."

Or, Peter is mute(ish), homeless, and just generally not having a good time. May is dead. Spider-man is on the run from the Avengers and being hunted by a few supervillains to boot. Oh he's also a little more spidery than meets the eye.
