In turn John and all the rest cannot figure out what has Sherlock in such a foul mood until a case threatening to stump the detective forces Sherlock to admit some things before he can figure out who the killer is.
Basically Sherlock pines a lot and makes others miserable, John is confused, Mrs Hudson ships it, and a bunch of people die before Sherlock can get his shit together.

John hesitated, a noise of protest almost falling from his lips. Now that they weren't directly evading the police, holding hands felt undeniably more intimate. Still, his wrist stung from where Sherlock had yanked him with a surprising amount of strength earlier, and he wasn't keen on wearing down his skin more.
He slipped his hand into the detective's as casually as he could manage. Sherlock paid him no mind and began a hurried walk. His skin was soft.
